    I ditched limewire for frostwire, pretty much the same platform. I just use it to, ummm, sample before I buy off of itunes. 30 seconds doesn't cut it.

    Hahahaha seriously....between TPB and Transmission, you should be set. Also, check the preferences in iTunes, because you might be set up to copy the whole file over to iTunes, instead of just the file path. I'm a bit OCD when it comes to files floating around on my computer, so I checked both "Keep iTunes Folder Organized" and "Copy Files To iTunes Folder when adding to library" under the "Advanced" tab in the "Preferences" menu. From there you can just drag and drop your LW files from their original folder directly into the iTunes window. iTunes'll copy everything and organize it for you. Once you've moved everything over, delete the original folder. Should be good to go. Then it's on to cleaning up the meta-data, tags, and file names...like I said, I'm OCD.

    I think Limewire is set up by default to put a copy of any music file into your iTunes library.  It might even create its own 'Limewire' playlist with the files you've downloaded?  The files probably also get saved to your 'Shared' folder so once you have them in iTunes you should delete the files out of that folder, no reason to have 2 copies.
